I'm somewhat new to TW2002 v3.09, I believe I used to play version 1.04g or something like that (maybe 10 years ago). Okay, so i've told you my excuse for sounding stupid, so now here is my question:

[?]What exactly is a 'stock' game?

Technically there is truly no such thing as a stock game. If you wanted to have it as it comes default bang settings are 1000 sectors, with 250 turns a day 300 credits at startup 30 ftr at startup and like 20 holds i think..that's the closest thing to stock i can figure out.

Short answer, "stock means little or no edits and should appear more like the game you played long ago.

A truly stock game is a game with no modifications at all (turns, photons, etc). Most of the time, however, people refer to anything with unedited ships and planets as stock.
