Is the TW Gold registered seperate from TWGS...

Did you register TWGOLD already? If not you'll want to look at one of the combo packs and buy TW2002, TWGOLD, and TWGS. You need all three to get TWGS with Gold features.

The TWGS code allows you to run twgs for more than 3 minutes at a time. The Trade Wars code is required to make playable games. The gold codes allow you to edit ship specs, planet specs, and create gold aliens. They also enable larger universe sizes and a few other minor things.

What I mean is, if I have a TWGOLD registered seperate from TWGS, does the TWGOLD work in TWGS... Do you understand what I mean?

From what I understand the TWGOLD and TW2002 codes should work in TWGS if you registered TWGS to get TWGS codes too. If you have TWGOLD and TW2002, then all you should need is the TWGS codes to buy.
